The two-year-old colt, trained by John O'Shea and partnered by Glen Boss, came out of stall two and chased the leaders on the rail before getting tight after a furlong and a half.
The son of Commands was pulled back momentarily but continued to have every chance before being boxed in with a quarter-mile to go.
A gap appeared for Badajoz inside the final furlong and he ran on well to snatch second but the winner Prince Of Brooklyn had flown, scoring by two and a quarter lengths in 1m 10.26s on good ground.
John O'Shea commented: "Badajoz could not find a gap at the top of the straight and when he couldn't get out, the eventual winner whipped up around them on the corner.
"Badajoz switched back to the rail in the straight but the bird had flown;- he was very unlucky but did race very well.
"Glenn Boss was extremely complimentary of the colt's performance. Badajoz will go out now for a break and come back for the Spring racing."
